After encountering an unfortunate anomaly in the oceans of Vega, the aquashuttle doesn't have the engine power to make a full climb to orbit. So the Enterprise must drop into the outer layers of the atmosphere to scoop the injured shuttle. A dangerous maneuver, but not impossible.
